I also replaced the harness with the engine in, and it honestly wasn't as bad as people make it out to be. Removing and reinstalling the bracket that holds the harness by the brake master cylinder was the hardest part. As also mentioned, getting the ECU connector through the firewall wasn't fun either, but I didn't remove the dash. I "ovaled" the hole by bending the opening slightly so the connector could fit through at a downward angle, but I didn't remove any material and was able to bend it back flat and install the grommet without issue after.
