This would rapidly wear out the throwout bearing and input shaft bearing. I am going to side with Zvil's post and blame the throwout bearing, 99% of the time this is what is making the noise under those conditions. Replacing the input shaft bearing will include disassembling the transmission, and pressing off/on the bearing, I wouldn't even consider doing this until I had installed another throwout bearing and still heard the noise. You did not hear it until you replaced parts OUTSIDE the transmission, so I think it is highly unlikely it is the input shaft bearing (unless the pilot bushing was not replaced or was left out, then you might have a mess in there).
