Like you said, that engine builder has a terrible reputation. A quick Google search reveals that rather quickly. My guess is that if the engine is running that poorly after a rebuild, it is most likely due to the poor compression in those two cylinders. Those numbers are also pretty consistent, which indicates that your starter and battery are probably up to snuff. If it was your battery or starter the numbers would most likely be more random and not repeatable. I suggest pulling the timing cover, counting cogs and confirm the timing belt is installed correctly. Then perform a leak down test while your in there and confirm the suspected "bad cylinders" are leaking. If it turns out to be a bad build, attempt to get your money back. Then research the reputable engine builders on this site, give one of them a call and go from there.
