The oil pump requires some bolts from the oil pan to be removed. I have only done these with the motor outside of the car. 2 teeth . . . no worry about bending valves. you are still within a safe distance from piston tops. It could be that who ever installed the timing belt didnt follow lines on belt or count teeth when they installed it but instead used the cog and back plate marks (that only gets you in general area), or the tensioner for it was not adjusted properly (follow FSM verbatim) or the tensioner is bad.
