Well, from personal experience I know that if you literally get water into your intake and it makes contact with your MAF that it can ruin it, so unless it's doing something worse than bogging I kind of doubt it. Plus unless you are running with no splash guard it's actually really hard for water to make it into the intake. Water vapor in the air from a rain is not really enough to noticeably mess up engine performance. When it's raining the ambient temperature is generally lower, I would start there. Does it bog when it's cold in winter or fall? There are a few systems that control air/fuel mixtures when the car is cold, I would start there tbh.
