It sounds as if your brake booster diaphragm may have a leak -- when you press on the pedal the vacuum intended to help with the braking is being lost and air is getting pulled into the engine. Sadly changing that booster out if this is the issue isn't much fun. I think the reason you may have lost braking could be because the shop failed to tighten one of the caliper bleeders all that way or there's a caliper seal leak? Either way you should have noticed brake fluid being lost out of the reservoir? PS -- I never bench bleed when changing out an MC, makes a total mess and accomplishes little. Instead I block up the MC brake line ports (they have caps that do this), then gently so as to cause no bubbles, pour some brake fluid into the reservoir and tip it from side to side to allow the bubbles to come up. Let it rest a bit -- pour some more and tip again. Put the reservoir cap back on, then connect the brake MC up to the brake lines - cap (on) allows just a little fluid leak out. Works well every time I've done it...
