Because you have some excess silicone some where restricting the water flow, I can't see your water pump pulley but are you overdriving the water pump cause your under driving the pulley. Also...... The low vacuum reading could also be a reason why your running hot. The cas tells me the timing belt is off a tooth. Valves don't open and close when there suppose you get low funky vacuum reading and depending on what cam is off a tooth or which way it's off can run lean causing excessively high engine temps and in return high temps Hopefully this helped.
