Clutch out = input shaft spinning, so the whine is something related to it. You're not running a Pilot bearing, so the input shaft bearing and input gear itself are the only remaining rotating items that could make noise. Does the whine change if you're accelerating in gear vs decelerating in gear (IE - coasting)? If so, that might point to a bad wear pattern on the gear itself (different sides of the teeth see pressure during access or decel. If the noise is unchanged during accel or decel, that should point to the bearing.
