caring if the paint in the bay is pristine, I don't see much, if any, benefit of painting it before the mechanical work. if anything, probably just makes it a bit more of a hassle to move it around to the paint booth. If you're not planning on painting the engine bay, I'd just use the opportunity to do a deep cleaning of the bay, refurb (if needed) the battery tray, and maybe put some sound deadening or heat shield on the firewall and trans tunnel. In addition to the Lizardskin that Gordo linked, Second Skin has some nice firewall products.
